Once the Brotherhood of Steel is defeated, the Minutemen focus their attention on destroying the Institute. All four factions will have been met by that time, they are the Brotherhood, the Minutemen, the Railroad, and the Institute. After that point, youвЂ™re given the choice of either helping one of the main four factions. The main story concludes once you reach the institute. Alternatively, if you reject Father and the Institue you will have to retrace your steps to the room where you were transported in.

Can you leave the institute after joining?ДЄs long as you are on good terms with the Institute you can continue to fast travel in and out of their location without any trouble. You will need to complete a select number of quests that require you to wipe out both the Brotherhood of Steel and the Railroad. If you decide to pledge final loyalty with the Institute Faction in Fallout 4, then you will no longer be able to complete quests or contact allies of other factions. What happens if I side with the institute? You can be a member of all factions and do all quests but the last main quest where you have to pick sides.

Destroy the Railroad with the Brotherhood and help reactivate Liberty Prime by building parts.
